Hi,
In PF3 I use the setting "pause at this distance from" "the airport" with 200 nm.
It works because flying with b736 della PMDG the Sim goes in pause but I notice that engines continue to burn fuel and the quantity decreases throught the time.

Is there a way to stop all the systems of the airplane?

I have to say I've never noticed that, but then I never pause the sim for very long. I will have to check that out. I know MSFS has some strange pause states. eg. Active pause allows time to march on

The only other thing to do is hit the "ESC" button to pause FS2020,that in turn pauses everything including PF3.
