FSS frequency of EIDW is 118.5, but 118.5 is the Approach frequency used by PF3 here, too.
Approach frequency for EIDW should be 123.5 though.

Dave, can you verify what happened here?

jimble, you can override airport frequencies in PF3's Options #2 screen, just change the FSS frequency to something else.

This is a free ware add on for Dublin. Interestingly, from the log you see they cleared me for Runway 29, that runway is in fact, 28/10. I have rebuilt data base and have been using this scenery for about a year without any problems.

PF3 uses what MakeRwys reads from your flight simulator's database.
You can check MakeRwys's findings by looking at Runways.txt or runways.csv in your flight simulator directory.

My runways.csv (default FSX) has both, 28 and 29:

PF3 only uses what is included there.

Runway 11-29 is now a taxiway and so the problem lies with the afcad not PF3. You need to change that runway into an apron as it is designated "Aircraft Park C".
There is no FSS frequency for EIDW as it is a controlled airport. The Tower should be 118.6, Ground 121.8 and ATIS 124.525
