I'm currently using both FSX and P3D on my system and both have different Sceneries.

What do I do about creating a PF3 database for both Simulations ?

You'll need MakeRwys in each of your main FS folders, then just rebuild the PF3 database and when asked to select the Runways file select either the FSX or P3D file. Whichever one you last select will be the 'active' one in PF3. You can always check which one is active, and change it if required, by selecting SIDs/STARs from the PF3 main menu. In the lower right hand side of the display you will see which database is currently selected.
