What I meant was using the feature "activate waypoint removal" - I regard "removal" the same as "deletion" but maybe the words I used weren't as clear as they should be.

The key point is that removing them before compiling the flight plan in PF3 produces different (and better) results than using PF3's waypoint removal system. Now I know that, this is no longer an issue for me.

On looking this over I think the last XXX waypoint should have been dropped by PF3. True, if you don't include the destination airport VOR in your original flight plan the problem doesn't occur, but deactivating the last waypoint on the waypoint page really should work as well. Hopefully a fix will be included in an upcoming release.
