'Too close together' warning

How bad is this warning? Is it always going to spoil my flight if I just ignore it?

For example here's my P3D fpl: EGLL BPK Q295 CLN L620 REDFA EHAM, nothing fancy.
When I load the fpl in PF3 a window with 2 warnings pops up:

following waypoints are too close:
TOTRI and MATCH (2nm)
BRAIN and DAGGA (5nm)

Editing flight plans each time I fly in different directions is not that easy task under the hand, so do I really need to take the trouble? Are there 'light' close way points that can be just ignored and are there the 'bad' ones, that need to be removed?

PF3 User Guide, p.33:

No warning if waypoints are too close – PF3 will warn you if any of your
flight plan waypoints are too close together or too close to either your
destination/departure airports. PF3 will not drop any waypoints from your
flight plan and this is only a cautionary message to ensure you have a
problem free flight. Tests have shown PF3 can happily handle waypoints
closer than the distance that triggers these warnings but this is largely
dependent on how acute the change of course is between one waypoint and
another and also the pilot's ability to navigate to each waypoint. This
message will be displayed if any of your waypoints are closer than 5 nautical
miles or your first waypoint is closer than 10 nautical miles from your
departure airport or the last waypoint is closer than 15 nautical miles from
your destination airport. By selecting this option you will suppress any such
warnings.

As the manual says, it depends. Waypoints too close to the airport are a more serious problem than waypoints that are too close together. In almost all cases I try to avoid having waypoints closer to the airport than recommended. Waypoints too close together are often not a problem and may not need to be corrected. A lot depends on your individual setup, including system resources, waypoint change distance of your FMC, etc. Best advice is to experiment and see what works.
