I use MCE with PF3 and I get this issue as well from time to time. But most of my flights it works just fine. If it happens I just ask for taxi again until I get taxi clearance. So no big issue for me, that's why I never took the time to investigate this further. My guess is that it might have to do...

Try Little Navmap. It is freeware. You can easily load any flightplan into Little Navmap, have it shown in a map, and delete waypoints comfortably with a few clicks. Only takes a few seconds. How about setting your speed to 240 instead of 250? So your autopilot / autothrottle should be able to stay below 250 in any case.

I agree it would be nice to know the runway before gate departure. The problem is that PF3 assigns the runway according to which runway AI traffic uses at that moment (which is the only way to mostly avoid head-on traffic with AI). Open pf3_display.exe in your ...\PF3\PF3_Displayer\ folder.

On the bottom right you have Ctrl Freq, Dept Freq and Dest Freq. Mouseclick on these shows you all the frequencies you need.
