I use MCE with PF3 and I get this issue as well from time to time. But most of my flights it works just fine. If it happens I just ask for taxi again until I get taxi clearance. How about setting your speed to 240 instead of 250? So your autopilot / autothrottle should be able to stay below 250 in any case.

Take a look at Little Navmap; it's freeware. It is much more user friendly than the FSX / P3D flightplanner - very easy to set up a flightplan with some waypoints.
