I use MCE with PF3 and I get this issue as well from time to time. But most of my flights it works just fine. If it happens I just ask for taxi again until I get taxi clearance. So no big issue for me, that's why I never took the time to investigate this further. My guess is that it might have to do ...

Try Little Navmap. It is freeware. You can easily load any flightplan into Little Navmap, have it shown in a map, and delete waypoints comfortably with a few clicks. Only takes a few seconds. How about setting your speed to 240 instead of 250? So your autopilot / autothrottle should be able to stay below 250 in any case.

The option to use MCE with PF3 is the cream hood I'm not sure if anyone not knowing the German expression "Sahnehäubchen" understands this. I agree it would be nice to know the runway before gate departure. The problem is that PF3 assigns the runway according to which runway AI traffic uses at that moment (which is the only way to mostly avoid head-on traffic with AI). Take a look at Little Navmap; it's freeware. It is much more user friendly than the FSX / P3D flightplanner - very easy to set up a flightplan with some waypoints. If you just want to go direct or don't find appropriate real waypoints you can also easily define one or two user waypoints which work ...

Open pf3_display.exe in your ...\PF3\PF3_Displayer\ folder.
On the bottom right you have Ctrl Freq, Dept Freq and Dest Freq. Mouseclick on these shows you all the frequencies you need.
